Hamilton clocked one minute 1:34.921, 0.185 seconds ahead of Nico Rosberg of Mercedes GP Petronas F1 Team.
His team-mate and Malaysian Grand Prix defending champion Jenson Button was third fastest, clocking 1:35.207 while seven-time world champion Michael Schumacher was in fourth position with 1:35.225.
Malaysia-owned F1 team Lotus Racing drivers -- Jarno Trulli (Italy) and Fairuz Fauzy (Malaysia) -- settled for 19th and 22nd position, clocking 1:39:460 and 1:40.721 respectively.
Preparing for low-fuel conditions
The session began in track temperature of 32 degrees Celsius which rose to 43 degrees Celcius at the end of the session.
Renault's Robert Kubica was fifth on the timesheets, ahead of Red Bull's Mark Webber, Force India's Adrian Sutil and Fernando Alonso of Ferrari.
